At the Miami Masters in 2009, he became the first player in his career to qualify for the main draw of a Masters Series 1000 event after making it through qualification. In the first round, he defeated Tommy Haas, but he was defeated in the second round by Dmitry Tursunov.

He made headlines in September 2010 when he defeated Stanislas Wawrinka in the Davis Cup play-offs. His winning streak continued, as he claimed his first ATP World Tour championship by defeating world number 10 Mikhail Youzhny in the final of the St. Petersburg Open 6–3, 7–6.

When Kukushkin defeated Guillermo Garca-López, Viktor Troicki, and Gael Monfils in the fourth round of the 2012 Australian Open, he became the first Kazakh player to do so.

The next year, he attained a career-high singles ranking of World No. 49 after reaching the quarterfinals at the 2012 French Open and the second round at Wimbledon. Gilles Simon defeated him in the first round of the men’s singles competition at the London Olympics in 2012. 

He had two hip surgeries at the end of 2012 due to a serious injury. As of August 2013, he was ranked 430th in the world. He advanced to the third round of the 2013 US Open from the qualifying draw, his best result in the American Grand Slam.

In September, he rediscovered his form with two victories in Challenger Tournaments in Turkey (Izmir and Istanbul). The Kremlin Cup was his next stop on the ATP World Tour when he defeated World No. 22 and reigning winner Andreas Seppi in the semifinals.

In the third round of the 2014 Wimbledon Championships, he fell to world number one Rafael Nadal in four sets, 7–6(7–4), 1–6, 1–6, 1–6. He achieved a career-high ranking of 48th in July 2014 due to his marathon.

He reached the Kremlin Cup semifinals, where he lost to Marin ili, after defeating Fabio Fognini and Mikhail Youzhny. In the first round of the 2014 Swiss Indoors, he beat Stanislas Wawrinka, ranked fourth. 

He beat Kevin Anderson in the second round of the 2014 Shanghai Rolex Masters before losing in three sets against world number one Novak Djokovic in the third round.

Grigor Dimitrov, the 17th seed at the 2015 US Open, was knocked out in the third round by Kukushkin after a 6–3, 7–6(7–2), 2–6, 4–6, 6–4 victory.
